There are three sections: lower, middle, and upper.They all move independently of each other, and they have at least a couple of ledges.The idea here is to use your Recall ability. For starters, you should be able to target all three sections individually, so make sure you're moving the right thumbstick to see what you're aiming at.
As the lower section is rotating, target the middle section with Recall. Wait for the ledges to overlap, then cancel Recall. Do the same for the upper section. If there are issues with the distance, you can use Ascend to get up on a ledge, then target the upper section with Recall from there.

Left: Puzzle solution; Right: Chest location The idea, as seen above, is to make sure that all three sections are, as the puzzle name implies, aligned. Instead of multiple ledges, you'll have one contiguous pillar that's jutting out. You can cast Ascend to reach all the way to the top.
Oh, and as for the chest, make sure you glide and check one of the nooks near the top of the tower. You'll receive a Mighty Zonaite Longsword.
